The design file indicates an 'engrave line' running down the center of each top bar but doesn't specify an engraving depth. Does it matter? And is a bar with an engraved notch down the center the final geometry? The v3.0 seems to use a triangular geometry.
Also, I'm assuming this is designed for a 1/4" end mill. Is that correct?

The engraving depth is 1/8" x 1/8" - the rest of the hive is currently set up to be cut with a 3/8" end mill like this.
You can either notch the center or have the little nipple as shown in the image.

Is the V5.0 nesting inches file missing the "keystone"(for lack of a better word)? That part that's the tallest point of the hive?
